Yes but when you get down to the heart of it they're not much different. Both are supposed to be stealthy, kill from the shadows, and often rely on the aid of toxins to help get the job done. In fact, really, ninjas are just the Asian versions of assassins. Depending on who you talk to their motivations might also be different, and while I admit that motivations can usually make or break a 'class' (paladins vs. a generic warrior, for example) I do not think this is to much the case with assassins and ninjas.

No, actually ninjas are far more like spies. They can be hired to kill others like an assassin, but they were far more likely to collect information from behind the scenes than anything.
