Did you do this in a photoshop? because the same time off filling problem used to happen to me. Change you paint bucket to these settings;
Tolerance- 0
Anti-alias- unchecked
Contiguous- checked
Then when you fill in pixel lineart, it fills it easily like MS paint C:
