Got bored and put this up. and if you can't tell what the pictures are, because I don't have access to Photoshop nor the brain to work it, then here.

Classic Era; Sonic 1, Sonic 2, Sonic 3 and Knuckles

Stages: Green Hill, Marble, Chemical Plant, Casino Night, Mushroom Hill, Sky Sanctuary
Bosses: Death Egg Robot, Big Arm
Rival Battles: Mecha Sonic, Metal Sonic

Dreamcast/Gamecube Era; Sonic Adventure, Sonic Adventure 2, Sonic Heroes

Stages: Emerald Coast, Speed Highway, City Escape, Pyramid Cave, Seaside Hill, Hang Castle
Bosses: Biolizard, Perfect Chaos
Rival Battles: Jet, Shadow

Modern Era; Sonic 06, Sonic Unleashed, Sonic Colors

Stages: White Acropolis, Crisis City, Rooftop Run, Arid Sands, Tropical Resort, Planet Wisp
Bosses: Egg Nega Wisp, Egg Emperor
Rival Battles: E-123 Omega, Silver

Instead of having one stage per game, it's two stages and more boss fights. Also, I tried to keep it as the original as possible while combining it with the 3DS version and throwing in some of my own ideas as well, hense why I you see extra zones.
