Canonically, Applejack's parents are dead. I don't believe it's ever said in the show, but the writers have confirmed it in interviews and at conventions.

Honestly, I think it's better not knowing. For one, if the writers were to go into detail about their deaths, it would probably alienate a large chunk of the fanbase, since many of us watch MLP to get AWAY from all the death and blood and violence in both other shows and the real world. And also, does it really MATTER how they died? They will probably never address the fact that they're dead in the show itself, so what purpose would it serve to have the specific details?
