She got inbetween the government and Project: Β Shadow. Β She was in the way, so she was removed from the equation.

Ikr. She died saving Shadow, if you played Sonic adventure battle 2 you would see that scene. GUN was on the ship and they were running from Gun Shadow was pulling maria along to the escape pod. But someone had to turn it on. So Shadow ran into the escape pod and she closed it behind him thinking ahead that they would be killed. She then told him to stay strong and she shot him out. Guessing what happened after that is that they saw how Maria helped Shadow and they killed her.
