In my head canon, Murderface and Nathan went to the same school. MF hated Nathan because he seemed to have it made and have the perfect home life. Nathan was also the weird kid who didn't talk much and kept to himself. Being a victim of bullies himself, MF beat up and bullied Nathan because he was smaller and scrawnier than him. It made him feel better about his own shitty life and his low self esteem. Of course Nathan eventually got bigger. A lot bigger. And joined the football team, meaning he was able to eventually fight back.

So why was MF allowed in the band? Well, I figure that one of the times Nathan fought back, he really did some damage. Perhaps he was the one to break MF's nose? I can see Nathan feeling very guilty about the whole thing and them becoming friends. It's the only thing I can think of as to why he keeps putting up with MF's bullshit. Unless of course we're given more background on Nathan in season 4.
