Well, in the first game he was looking for both, and there's a reason if Kairi's heart is inside him.
In the second, he started to look for Riku, because he thought Kairi was safe back in Destiny Islands; in fact, when he knew Kairi was captured (again), he begged Saix to release her, saying he woul've done everything he asked.
THe Organization KNEW that having Kairi as an hostage was the best thing to keep Sora on schedule.
