I think it might have been 2 reasons:
1. He's a different species than the ponies.
2. Spike's too young to go to high school, and they needed to figure out some way to keep him with Twilight

Well he normally sleeps in a dog bed anyways, he has a stereotype dog name and despite the fact he talks and can take care of himself he is still technically Twilights pet, though most (including me) don't normally see him like a pet.

Ever seen Snoopy Come Home?, Thats a film where dogs are not allowed everywhere.
Spike didn't get to go to the games despite saving the Crystal Empire and he somewhat gets left out. If he did became a dog perminately, he'll probably get discriminated even more then what he got when he was a dragon.
