He used augmented reality I think. The black spots are detected by the computer so it knows were to show the pony in 3D space based on the points' locations.

the pinkie model is prerendered. the dots on his hands are for the motion tracking. the program builds up 3 axis for 3D space movement. and the pinkie pie footage just follows those dots respectively. you can do that for example with adobe after effects.

You can buy green screen stuff, it's quite affordable to get into privately. If you want good software like Adobe's after effects that a different matter. That costs a great deal.
Actually some stuff I bought to do photography came with a mat light green cloth for chroma key effects.
