I thought that too. But dm29 explained down in the comments below. Pony Twi wanted to find Pony Flash and asked Human Flash where he was, then Twilight asked Human Flash if he was Pony Flash, where would he be. Human Flash said he would be in the classroom, but he didn't finish as both Pony Twilight and Human Flash had a sudden realisation of what was happening and ran to the classroom where Human Twi and Pony Flash were.

Still brings up a valid point. Funny how the first male Twilight is obviously attracted to isn't even her own species. And she only started making google eyes at pony Flash at the end, since she recognized that he looked just like human Flash. The first time she bumped into him, she didn't think anything of him. Which makes me wonder if she finds Human Flash more attractive and Pony Flash as just average looking or even ugly...
