The story is based on the pmd 4 timeline where the heroes fail to complete defeat the void shadows. And 500 years later , the void shadow returned on a galactic scale and forced them to abandon their home world and fled to different corners of the galaxy. The seen happened in the terminus cluster and the 1st exploration fleet if the eeveelution foundation was attacked.

Yes, you're right, the are now using some astronomical bodies like planets as their eggs to hatch Leviathans and other space horrors. And they also mutates to a lot more different forms. The also corrupted the Pokemon federation causing all the exploration groups to split up and more venerable to attacks (similar to the pmd 4 corruption). I quite like the ideas of the final boss too, it represents something that's really hard to fight and cannot be conquered by brute force. And it's been an inspiration for my comic series as well as mass effect, stellaris and persona. In this failed time, the Pokemon gods art still stones and the Pokemon left without their protection have to find alternative ways to survive. So they started advancing their technology. During the first shadow outbreak, an investigation (the one Sirius was in) team was send in and they found the ancient records about a human coming to save them. So the Pokemon federation decided to wait it out, unbeknownst to them, the humans from the other universe was wiped out due to nuclear war. It's only too late and they planets already fallen did they realize help is never coming.

Not the final boss per say. More like part one of the invasion. The final boss resides in the galactic core. Tho a lot of souls did got snuffed out in the process
