Why did you think she makes such a big deal about the companion cube? She apparently tried to gas all the humans, so maybe she only lures you along out of the lonelyness, in the hopes that she'll get to mess with you when you reach the boss stage or at least get put out of her misery.
Actually, that would be rather twisted, even for GLaDOS: to be so lonely that she lures the test subjects until one of them succedes in taking her apart...
