Mewtwo’s Origin is complex, but by combining the lore from Manga, Movies, Games, Data Mining from Beta Blue/Red, and perhaps a little from Hyperagua Studios:

Jessie (from Team Rocket) had a very rough childhood, she was extremely poor. That’s the reason why her mother, Miyamoto, joined Team Rocket.

Her mother, while in a mission in South America, witnessed a rare Pokemon, so rare that it was thought to be a mere legend. Miyamoto, saw a golden ticket in this opportunity and informed Giovanni about it.

Giovanni became obsessed with Mew, but his efforts only managed to find a thin hair of the mythical Pokemon.

Meanwhile, Mr. Fuji started experimenting with cloning DNA in a way to bring back to life his deceased child. But he failed so many times that went bankrupt before seeing any successful work. Giovanni saw this as an opportunity to “catch Mew in a easier way”, so he convinced Fuji to recreate Mew by funding his experiment so he can bring Mew and his child as well.

While doing the experiments at Silph Co., Mr Fuji and Team Rocket, researched Ghost Pokemon, to understand better how to bring souls from death. After a while, Fuji declined to keep going forward, since he got convinced that the results would be terrible.

Blaine decided to take over of the project, and move everything to Cinnabar Island. In there, Giovanni and Blaine, decided to not just bring back Mew, but a more Powerful Clone. Blaine decided to mix his own DNA with Mew, creating a humanoid cat: Mewtwo.

Out of control, Mewtwo destroyed the lab and the scientist, and decided to meditate about his own existence far away from humans. He moved to a distance island away from Cerulean City Shores.

Giovanni wasn’t ready to give up yet. He tried to control the beast by stealing the Master Ball. However, he got defeated by a powerful trainer. Giovanni understood that Mewtwo would be better with this legendary trainer. Giovanni decided to retire. But for how long?
