i think she is just hurt and confused and she is trying to make sense of things.

She's hurt that the Director of SHIELD had secrets from her. When she had secrets from him before he was Director. That's the problem. She knows that's how things goes, but thinks she's some how the exception to the rule.

i think it's that after they put everything out there that they were keeping secret, that they started fresh. thats where i think its coming from.
