Mysterious and practically unknown by anyone, Cobra Commander is the commanding officer of Nazi Germany's elite military unit known as COBRA. Cobra Commander was one of the most decorated military officers in the Third Reich, often leading his men personally from the front. Because of his exceptional service record, he was given his own personal island, which he named Cobra Island, and would use this Island as his main base of operations.

One thing that added to his mysteriousness was that he would always either wear a head-covering mask or a faceplate that covered not only his entire face but also his head. There was also his second-in-command lieutenant, known only as the Baroness. Provocative and seductive, there were rumors that Cobra Commander and the Baroness were lovers and that she was the only person who knew what Cobra Commander’s face actually looked like. These rumors were supported by the way that Baroness often acted, both romantically and sexually, and the fact that he openly responded to her behavior.

In order to ensure that COBRA was well armed, Cobra Commander made contact with an arms dealer named James McCullan XV, a Scotsman who also supplied weapons to Britain. As it turned out, McCullan also provided weapons to Hitler and the Nazis behind the British government's backs so as to profit from the war. Cobra Commander, however, wanted to make sure that McCullan would make and sell weapons to COBRA alone, and so plotted to reveal his secret double-dealing with the Nazis. With the assistance of his lover, Baroness, Cobra Commander secretly made sure that both Britain and Scotland were aware of McCullan selling weapons to their enemy behind their back, which led to the Scottish government turning McCullan into Destro and arranged his escape to Cobra Island.

Openly, Cobra Commander is seen to be a loyal and devoted follower of Adolf Hitler and his goals for a Thousand Years Reich. However, in truth, Cobra Commander is secretly plotting against the Fuhrer, planning to overthrow Hitler and take over the world himself, implementing his own plans for a Cobra Reich. Cobra Commander planned to allow Hitler to accumulate as much control of Europe as he could take, and as soon as Great Britain was conquered, Cobra Commander would order COBRA to turn on Hitler and conquer Nazi Germany, followed by Italy and Africa. Cobra Commander would then march his army against the Soviet Union and take over all of Russia before moving on to Asia and Japan. The final country Cobra Commander planned to invade and take over was the United States of America, as he believed that while America was a potential threat at the start of his plans, once all of America’s potential allies were knocked out, they would be alone. With all of the threats to his plans no longer in the way, Cobra Commander would rule the world as the undisputed Fuhrer of the Cobra Reich.

Unfortunately for Cobra Commander, this plan would not come to fruition, as Hitler would turn around and launch an invasion against the Soviet Union. Then, Japan attacked the American naval base at Pearl Harbor in Hawaii, leading Hitler to declare war on the Americans. With America now involved in the war, Cobra Commander's carefully laid plan for world domination were ruined. Angered that Hitler and Japan ruined his original plan, Cobra Commander realized that he would have to figure out a new plan to take over Nazi Germany and the world. Disappointingly for Cobra Commander, however, the American army would form a secret military division that was specially created to fight him and COBRA, a unit known as G.I. Joe.

Cobra Commander came to despise G.I. Joe, as they foiled many of his plans, though there was one Joe he came to hate the most: Captain Conrad “Duke” Hauser. Cobra Commander would have more encounters with Duke than any other Joe, and each time Cobra Commander tried to kill him, he always failed. Thanks to Hitler screwing his plans and G.I. Joe fouling each of his other objectives, Cobra Commander began to lose patience.

After the American/British armed forces invasion of Normandy, Cobra Commander finally revealed his true colors to Hitler and ordered his troops to attack several German bases. Because of this, Cobra Commander and his COBRA forces were now hunted down and wanted by both Hitler and G.I. Joe and were forced to retreat to his secret Cobra Island. After arriving at Cobra Island, Cobra Commander decided to sit out for the rest of the Second World War and wait until Hitler and his Nazis were weakened to the point that he could move in and conquer them. However, this would again be ruined by Hitler when news of his suicide in May of 1945 reached Cobra Island, and then later when Japan surrendered to the United States after the atomic bombing of Hiroshima and Nagasaki, marking the end of World War II.

With the war ended, Cobra Commander knew that he was the only threat left for G.I. Joe to hunt down and finish off. Knowing that he and his COBRA unit would be hunted down until they were eliminated, Cobra Commander decided to wait until the world forgot about COBRA, and he would then attack when their guard was down. Unfortunately for him, this would also come to be ruined by G.I. Joe when they managed to find the location of Cobra Island and attacked. With the G.I. Joes attacking his Island, Cobra Commander knew that the end for COBRA was coming but refused to go down without a fight, unlike Hitler, who he considered a coward for committing suicide instead of fighting.

During the Battle of Cobra Island, Cobra Commander faces off against Duke for what would be the last time. The two combatants fought each other, shooting at each other and often going to fight with their fists. Eventually, the fight between the two would take them to the top of the COBRA headquarters, and Duke would manage to overpower Cobra Commander, disarming and forcing him down onto the ground. When Duke ordered Cobra Commander to stand down and surrender, he refused and tried to rush at Duke, only to force him to shoot Cobra Commander; the bullet hit Cobra Commander’s chest, and the force of the impact made the Commander stumble back until he hit the railing and fell over, falling until he hit the ground and died from the fall. With Cobra Commander’s death, the remaining COBRA forces surrendered, bringing an end not only to COBRA, but to Cobra Commander’s dreams of a Cobra Reich.
