The first thing I did was look at Pricess Celestia's crown and necklace. I noticed that the spikes in the crown could symbolize horn and wings. Then I thought that the downward spike in the necklace could represent something to do with earth ponies and I thought of roots, since I've heard that they have a closer connection to the earth (as in "soil", not "Earth" the planet) than other ponies.
I figured the area in the middle would represent the body of a pony, something everypony have in common, and made that a perfect circle (because when it comes to flags everything have to be perfect). When wearing the symbol as a crown and necklace a pony is exactly what is in between them.
I thought that whole symbol could symbolize the world of Equestria, an idea I based on the many old creation myths where the body of a giant or something became the world, so would here the world of Equestria be represented by a pony. I'm not saying that the ponies have any such myths or any religions even, but it's not unreasonable to think that there might be some old lore in Equestria where the world is symbolized by a pony. I mean, throughout the ages humans have created gods and mythical creatures in their own image, why wouldn't ponies have done that at some point?

I didn't want the background to be just plain, but I also wanted to avoid similarities to other countries' flags and symbols which could have religious meanings. That ment I couldn't use crosses like the English, Nordic or Swiss flags. I decided to just split the flag diagonally with soft colours on each side. Naturally even the colours must symbolize something, so they symbolize love and magic.

The flag still looked a bit too empty so I added a moon for night and a sun for day (or they could represent themselves, dunno).

Notice that the flag is 16:10. That's approximately the golden ratio and also the ratio for the Swedish flag.

Flags usually have very specific ratios and colours on everything on them, but I didn't bother with that at this point. If Hasbro for some reason would want to use this flag I could try to achive more precise ratios and colour specifications, OR I would gladly let them change whatever they want on it.

BTW, I know every ratio on the Swedish flag by heart. Can you say that about your flag?
