Oh that comic book was just advanced DRM. Once you finish with it, it vanishes so you can't share it with other ponies.

Here's my thoughts on these mysterious points...

*Mystery Box of Plot Importance: The writers SAID that there would be a season-long story arc; the Mystery Box(and its six keys) serve to establish the story arc.  And as a comment of yours on another piece of artwork says, the box most likely contains new Elements of Harmony(which, unlike the old ones, work independently of the tree) that are named after the "upgraded virtues" Celestia mentioned in Magical Mystery Cure.

*Pony of Shadows: In my opinion, this will be the major villain in the Season 4 finale(after all, the premiere didn't really have a villain(in my opinion, the Plunder Seeds don't count as a villain), so that means the major villain is being saved for the finale). After all, it(I'm referring to the Pony of Shadows as an "it" for now because, due the fact that we have only seen its shadow and eye glow so far, we don't know if it's a stallion or a mare) is a piece of Nightmare Moon's power that was left behind on Equestria after NMM herself was banished to the moon, so it's most likely evil.  After all, it sure wasn't happy when it found evidence(the mess Twilight made in the library) of intruders...

Also, in my opinion, the fact that the Pony of Shadows was once part of Nightmare Moon means that it was probably able to sense NMM herself. And after the Mane Six used the Elements of Harmony to restore Nightmare Moon to Princess Luna, the Pony of Shadows(after all, it WAS around ever since Nightmare Moon was banished to the moon) decided to put its plans on halt until the Elements of Harmony-the biggest threat to its plans-were out of the picture for good.

(This would make the Pony of Shadows an "omnipresent behind-the-scenes puppetmaster" type of villain. This would be GREAT because not only is it a nice change of pace from the previous major villains(some variety is always good), but I also really, REALLY like this type of villain.)

*Disappearing comic book: Even though Spike thought the comic book came from the House of Enchanted Comics, the comic book was, in reality, a cleverly-disguised trap that was set up by the Pony of Shadows(as I said, it didn't look happy at all when it saw the mess Twilight had made in the old castle's library) for the Mane Six and Spike to get caught in. The nature of this trap allowed only two ways for the Mane Six and Spike to escape from its illusion: Complete the storyline by defeating the Mane-iac...or die trying. And, as you know, the Mane Six and Spike managed to escape with their lives(the Pony of Shadows didn't count on Spike's comic book knowledge). Shortly after the Mane Six left the room that the trap was set up in, the Pony of Shadows, angry about the failure of its plan, entered and dispelled the trap.

(This theory makes sense for three reasons.

 1: If it was the Power Ponies' first issue, then why did it show the Mane-iac, the comic's villain, on the cover?

 2: It was always night within the comic book world. Although that could have been for dramatic effect, one must not forget that, as I said, the Pony of Shadows was formerly part of Nightmare Moon, who desired eternal night.

 3: Nightmare Moon was able to create sentient illusions(the Shadowbolts), so it's possible that the Pony of Shadows, having been a part of NMM, has that power too.

As such, it was able to make a replica of the Mane-iac that was perfectly accurate to the one in the real comics within its "fake comic"trap.)

*FlutterBat: Because Twilight didn't have much experience dealing with vampirized ponies, she only brought Fluttershy's vampirism under control, rather than cure it.  Fluttershy is as-of-yet unaware of the vampire characteristics she still possesses, and as such when she DOES discover them, she'll just have to make the most of them in a way that will benefit herself and others.

(I should note that, as the episode shows, neither the Vampire Fruit Bats nor FlutterBat possess any of the negative characteristics of vampires; most notably "no reflections in mirrors"(FlutterBat still had a reflection; that was vital in the Mane Six's plan to return her to normal(...well, semi-normal)) and "fatal weakness to direct sunlight"(The Vampire Fruit Bats flew in daylight at one point, and they didn't seem to mind that they were in direct sunlight). What this could mean is that Fluttershy now has all the "pluses" of vampirism(aside from a controlling stare(which we all know Fluttershy already had long before her vampirism), vampirism notably also grants its victims significantly enhanced strength and speed). And if that's true, then...Fluttershy's (previously lacking) combat skills have received a well-deserved upgrade, and THAT could come in handy against future villains. )

We shall see.
Although, I think that of the plot threads, the comic has the lowest chance of showing up again. Still, an opportunity for one of them to be trapped there to keep the group from working together would be an interesting development.

Just got to wait and see. We're only 7 episodes out of 26 in.

I do like the idea of the Pony of Shadows being the behind the scenes manipulator. Going for more of that Sauron influence than what was pulled off with Sombra (but then for him, there was a limited time frame of 2 episodes that had other things that needed to be put in place).
