I personally think Flutterdash makes the most sense. I never understood Appledash - they're too competitive for it to work out, in my opinion. However, Fluttershy and Rainbow Dash have known each other for a long time. And you'll notice that Rainbow Dash seems to be nicer to Fluttershy (except for a few times, but we all have our bad days). Rainbow Dash helps Fluttershy be more confident, while at the same time Fluttershy helps Rainbow Dash to not be so rash. That's how I've always looked at it, anyway.
