And it turns out this whole time he's never actually been evil, just trolling the twins really hard. And when Stanley finds out Gideon let Bill out, he's just gonna be like "ugh that guys such a troll" and Dippers gonna freak asking about that 'blood splatter page' and rethink everything when he learns this is what actually happened.

Yes, I will admit it's an interesting theory if a bit strange (why would they switch bodies with the carpet right before activating the portal?) but it's also the kind that I don't support, but don't exactly deny either. Really, Gravity Falls puts a new meaning to expect the unexpected.
