Scarecrow launches a threat on Halloween Eve for all Gotham: leave now and he will unleash their darkest fears using his toxin.
The citizens leave knowing the things Crane could do to them, only the criminals, the cops and Batman remain, with the whole city in chaos. Batman tracks down Scarecrow to a factory where he produces his fear toxin, but before gaining access, he comes face to face with the Arkham Knight, a mysterious soldier who has a deadly grudge against him for unknown reasons. The Knight made an alliance with Crane alongside the rest of the criminals, Batman is able to stop the explosion within the factory but it is exposed to the toxin and so starts to see the Joker all the time, not to mention Oracle gets kidnapped by the Knight himself. Alfred tells Batman that Crane is going to use a device called the Cloudburst to cover all the city with his toxin, Batman tracks down the creator of the device to an airship, Simon Stagg is revealed to be working with Scarecrow too and the Cloudburst is a cannon that has been adapted to be used by the Knight in his own private tank. Batman finally tracks down Oracle only to see her commit suicide thanks to the fear gas.
Batman is devastated but Alfred manages to help him, he realizes only Poison Ivy has the power to purify Gotham from the toxin and so the Dark Knight makes an alliance with Ivy to stop Crane. It is also revealed that in the events of Arkham City, five people were infected by the Joker and Batnan himself is one of them, that is why the toxin affected him more than others, the Joker is starting to taker over his body. After lots of tries, the Knight activates the Cloudburst and cover all Gotham in fear gas, Batman has no choice but to engage the Knight in a battle of tanks in an empty section of Gotham, after a long battle, the Knight falls and the Cloudburst finally bites the dust. Batman travels back to meet Ivy, but protecting Gotham took all she had and so Ivy dies in the arms of the bat.
Meanwhile, Gordon tracked down Crane but god captured, so Batman is finally able to locate the headquarters of the Knight and so the truth behind him is finally revealed: the Arkham Knight is Jason Todd, the second Robin, left for dead after the Joker tortured him for over a year in an abandoned ward of Arkham, Jason returned to get his revenge on the man who abandoned him: the Batman.
After a short but deadly fight, Batman defeats Jason and rescues Gordon, only to find out that Oracle was been alive all this time and what he saw was just a mind trick, Batman rescues Oracle and takes her back to GCPD in a blink. Now he has to defend the station from the attacks of the militia now under the command of Crane himself. So finally Scarecrow tells Batman that he has both Robin and Gordon in his power and only by giving up all will he get them back alive, Batman is taken to the ruin of Arkham where Crane plans to unmask him before all Gotham and so he does, all the citizens see at last that the man behind the mask is Bruce Wayne.
This is where the Joker takes over his body and we get to see him trying to escape the mind of the bat, but Batman fights back and locks the Joker deep withing his own mind, telling him that his worst fear is to be forgotten by all and so Bruce is finally cured from the infection, not even the fear toxin is able to scare him. Crane gets mad and tries to kill him with a gun, only to be saved by Todd at the last second, Bruce gets free and infects Crane with his own fear toxin, making him see his biggest fear: bats, lots of them.
Batman finally gets Crane and saves both Gordon and Tim alongside Jason, but now the whole world knows his real identity.
Bruce orders Alfred to activate the Knightfall protocol and in order to see it you must complete all remaining missions in the game.

During his final battle with the Joker, Batman says his legendary phrase: I am vengeance! I am the night! I AM BATMAN!
He made Crane cry like a bitch, the fear toxin made Scarecrow see Batman as a demon of fire surrounded by lots of bats.
