This continues Diddy and Tux innocently following Ezio Auditore through the Assassin's Creed 2 story arc up from where we left off being Lorenzo de Medici and Ezio at the Arno up to the intermission in Assassin's Creed 2. However, Diddy and Tux have their own matters to take care of, for they would be after two Chaos Emeralds in this episode on two opposite corners of Renaissance Europe.

Episode 4.1 Animus session opens up as I mention before with Lorenzo and Ezio at the Arno. Diddy and Tux play in the water as usual. Lorenzo gives Ezio another page of Altair's Codex for Leonardo da Vinci to translate which he does. Apparently, Desmond Miles and the two monguins figured out it would be fun to try out the poison blade on one of the guards as Ezio tosses money at the poisoned guard as the villagers dive in greedily to collect the money, only to be hurt and killed badly by the poisoned guard randomly swinging his blade around. After their return to Monteriggioni, Ezio starts on his quest to hunt down the Pazzi conspirators in his hunt for Jacapo de Pazzi. Meanwhile, Diddy and Tux grab three companions, Tiptup and Timber from Diddy Kong Racing and their open source companion Foxkeh. Tux meanwhile teaches Tiptup some assassination techniques as a skilled ninja. The hunt for the Pazzi conspirators continues with the silly antics of Diddy and Tux. This first part of the mission concludes with Diddy and Tux getting notifications that Banjo and Kazooie are planning to meet them in secret where the Templar are heading, so Diddy and Tux send Banjo and Kazooie clues as to where Jacapo de Pazzi are meeting the other Templars.
Episode 4.2 Ezio continues on his quest with Diddy and Tux along with three other companions as they plan on meeting the Templars at their gathering location. There, they succeed in tracking Jacapo to the other Templars, thereby adding more names to Ezio's list only to find out that Rodrico Borgia planned Ezio's visit. Banjo and Kazooie show up not in the Spartan battlesuit, but in an Assassin cloak with their faces covered, Banjo's in the hood and Kazooie's behind the cape. Later, Banjo and Kazooie reveal themselves to the others at the precise moment as the Assassins and the Templars battle out in a straight fight. Following the death of Jacapo de Pazzi, Banjo and Kazooie knock out Diddy and Tux to pretend to take them captive, so they can carry Diddy and Tux on a Pelican, the dropship from the Halo franchise, over to Avalon, a relic island and resting place for Arthur and his knights, where Diddy and Tux would find their first Chaos Emerald.
Episode 4.3 The location of the Chaos Emerald is slightly submerged in water as Diddy and Tux find a waterfall where the entrance would be laid at. They swim towards the entrance to find a stone handle that take the shape of a banana and a fish with no space in between them, indicating that the challenge to collect the Emeralds is for any monkey-penguin duo or party, a test to see how monguin-related the said monkey-penguin duo really is. Apparently, many other monkey-penguin duos have attempted the challenge before Diddy and Tux, but none succeeded. Diddy and Tux, however succeed in finding the first Chaos Emerald as they are worthy of the task. The puzzling location is like a mix of Labyrinth Zone from Sonic 1 and Hydro City Zone from Sonic 3. Along the way, they chase a Kasplat on a minecart ride in attempt to kill him which leads to more swimming and parkour in the underground hydrocity with a spot to eavesdrop a Microsoft-exclusive meeting with Conker among them. Diddy and Tux find the Chaos Emerald before leaving Avalon and journey through a Marble Garden Zone resemblance to catch a ride back to Italy, so they could reunite with Ezio.
Episode 4.4 Ezio was about to find Leonardo da Vinci but learned later that Leonardo was moving his entire shop to Venice, where Ezio's next mission would be at. Ezio decides quickly to follow Leonardo da Vinci to Venice and finds Leonardo's cart stuck in a pit which Ezio lifts up and sees a prototype flying machine. Diddy Kong, often made even more famous in Donkey Kong 64 than he already was earlier with his jetpack, is suddenly reminded of the jetpack when looking at Leonardo's flying machine but chose intently to hold his peace until the precise moment in which he should introduce his jetpack at the proper time. As Ezio drives the carriage down the road being chased by the Templar, Diddy and Tux help defend the carriage from oncoming invaders which were a big help for Leonardo da Vinci which thanks Diddy, Tux, and Ezio big time as they arrive at Forli. There, Diddy and Tux fight another oncoming alien invasion consisting of Warhammer armies led by iSony and Microsoft by helping out the defending native army from Medieval 2 Total War led by Sega. Ezio joins the fun as the three focus on that one particular part of epic open field battles Assassins are good at: sneaking up behind enemy lines to go directly straight towards the generals to stealth assassinate them while leaving the armies to fight their own battles. In the Total War franchise as well as the Warhammer tabletop battles, killing the general causes the army to flee in panic thereby losing a battle.
Episode 4.5 At the end, Ezio goes one direction, towards two other Assassin tombs to collect more seals to open the grate guarding Altair's armor while Diddy and Tux swim another direction, far to the east to Greece, to fetch after another Chaos Emerald located in a location where Romans and Greeks meet together in harmony with exotic festivities, which change periodically over time due to religious changes. In the case of the Renaissance, the festivity takes the form of a masquerade ball and the location of the Chaos Emerald likewise becomes a resemblance of Carnival Night Zone from Sonic 3 and Casino Night Zone from Sonic 2. The emerald is therefore the purple one. After collecting the emerald, Diddy and Tux return to Ezio to meet up with him while at the same time running into their respective girlfriends, Dixie Kong and Penny from Super Tux, to have a double date alongside Ezio which looks for a certain way to board the ship to Venice with the help of the exceptionally adorable double date which concludes the animus session for Desmond Miles. Desmond leaves the animus with the horribly pleasant hallucinations of Diddy and Tux which he begins to pet and cuddle with while Shaun, Rebecca, and Lucy look at Desmond knowing he's going crazy, Shaun especially as he knew his father helped made Diddy Kong as a developer at Rareware Corporation. Sonic, Tails, and Knuckles make their plans to meet up with Ezio Auditore because Sonic felt as if something about Ezio seems surprisingly familiar. He therefore identifies Ezio as a generic Assassin in Medieval 2 Total War with his traits and retinue about to be discovered. A viewpoint of Banjo and Kazooie pretending to take Diddy and Tux prisoner is also shown.
