Hehe, while a lot of cultures do intermarry (and I believe many of the clans in the Naruto world do too to keep the bloodline limits somewhat.. pure) Most don't consider first cousins for marriage. There's too much of a chance for birth defects to occur, with the DNA being too closely related and all. And seeing that Neji's father was Hiashi's twin, well Hinata and Neji, genetically could easily be classified as brother and sister. >_O However even if you're not that close, cousin wise, there's still risks of intermarriage. Defects, insanity, etc.
Keeping it in the family can be a risky move!

most of that is taboo. the parts that are true are heavily exaggerated.

i never rely on high school genetics. or high school anything. i learned the truth about genetics in college.
did you ever think that the "Byakugan" is a birth defect? it can be...although having the byakugan is definitely an advantage. it can also be considered a defect since only Hyuuga blood can attain it. (this means its a recessive gene, and recessive genes are mostly known as "defects" according to tabooists)
Your weakness can become your strength.. and their eyes are the perfect example.
despite all this.. cousin marriages don't always have birth defects... i am already arguing with someone else about this.. so i really don't want to get into it too much but...
its a higher risk only by 5%... first cousin marriages happen alot in my mother's country.. and well.. i only know of two children with birth defects from my extended family there.. the rest were born normal. My mother's uncle over there is mayor of Sicilia. And i have several second cousins who are doctors, a therapist and a financial consultant. their parents are first cousins. They look perfectly normal too and live normal lives.
Life overules Taboo. that is fact! ^^ and i am so glad that alot of things initially to be thought of as fact in science some have proven to be wrong after further investigation. Genetics is one of them.
Neji and Hinata.. high possibility.. will it happen? not sure... do i want it to happen? heck yes i do! do i want it to happen to me? ... no i dont... why? because personally i would feel strange.. but if i had a byakugan as a recessive gene.. then yes.. i would find a first cousin to marry. cause i want that recessive gene to carry on in my children's blood.. Obviously this isnt the case.. Neji and Hinata are Anime characters.. not even real... in Kishimoto's world Byakugan Babies come perfect if he wants it to be.
we already have 50 yr old men chasing after 12 yr old boys and using phallic references (the snake)... how come that is ok.. and yet cousin marriages isnt... geez..id rather see cousins married than a Michael Jackson looking pedophile. >>

As for the Byakugan, you are right in that being recessive gene, hence marrying into the family. Though I still think it'd be creepy for Neji and Hinata for how closely related they are. Cause they're not only first cousins, but like I said before, their fathers were identical twins. Their DNA is closer than most first cousins are. But if it happens, well... it'll come out eventually in the manga. But hey, there's fan-art and fanfiction for personal likes!
I personally have never been into the whole "keeping it in the family" thing, but that's admittedly more of a personal opinion.
As for the snake pedophile. Well, he's creepy, and I so never thought it was okay.
