“The paranormal” a.k.a super-science, had always existed, of course. The Death Buddhists and their teleportation torii shrines hid themselves from Japan’s Shintoization. Alien Visitors in Tunguska had been covered up as an asteroid. But until the Second World War, these things had been seen as something to be shunned, ignored, kept in the dark by the world’s governments, some of whom began to believe their own lies as to the non-existence of these things. Hitler had no such illusions. His harnessing of both esoteric and scientific power was emulated by the Japanese, who recruited and pardoned the Death Buddhists in exchange for using their torii to send spies into American cities. This demanded a response from the allies. Stalin apponted Dmitry Ustinov, who had been preserved past his murder by the Nazis as a brain in a jar controlling a robotic body, as Director of Star City, a closed township where Communism’s greatest minds would advance the anti-fascist victory. General Groves’ Manhattan Projects recruited the greatest minds available to the US in a network of compounds in Washington and the western deserts. The Japanese began to launch attacks by their death-bots via the torii into Star City and the Projects. This opened up a secret front to the war, where shock troops from both sides used portals to try and kill as many of the super-scientists of the opposing sides as possible. The US and Soviets learned that whipping Death Buddhists really hard until they worked a portal worked just as well as genuine belief, and so turned their efforts to other areas of super-science. Eventually, of course, the Allies won. The Projects’ A-bombs forced Japan’s surrender. Operation Paperclip brought ex-Nazis responsible for Germany’s concealed space program, such as Wernher Von Braun, to the Manhattan Projects, while others were moved to be slave labor in Star City. When FDR passed away, the Secret Service rushed him to the Projects, where his consciousness was uploaded to a computer network to become the Omnipresident AI. Freemason bigshot Truman became the new President, and allowed the projects to continue at the request of the Omnipresident, which still had the consciousness (or at least the memories and personality) of FDR.
Then, in 1947, the Soviet Union begrudgingly notified the Projects that, using captured Visitor documents from the Tunguska crash, another alien craft was due for arrival at Roswell, New Mexico. A combined Soviet-American team greeted aliens completely different from the corpses found at the Tunguska crash. The aliens explained that they were the Siill Empire, and had razed the previous aliens’ civilization - the Aulo-Daa Federation, from existence. They demanded Earth turn over certain individuals of their choice in exchange for technology. When both the Soviets and Americans refused, the aliens became increasingly aggressive in behavior, leading to their termination. Dr. Oppenheimer then consumed their brains, a disturbing experiment having allowed him to absorb the memories of beings he ate. The horrors he saw drove him even madder, and the leadership of Star City and the Manhattan Projects made an emergency meeting. Here, Groves proposed that the Soviet Union and United States ally against the enemies that awaited them in space. When Ustinov told Groves that Stalin was too suspicious of the US to accept such a deal, Groves proposed using the resources of the combined programs to control both the US and USSR in secret, and prepare on their own. The union would be non-ideological, with the only goal being scientific advancement to protect the Earth. This proposal was accepted, and the Star City-Manhattan Projects science cryptocracy functioned unmolested for about a year. The Omnipresident’s systems were extended to Star City, and bases on the moon were estabished. The Aulo-Daa Federation were exterminated by an attack on their central queen. Using a torii, a human team reached their seat of government. Harry Daghlian, who was, due to a lab accident, a deadly radioactive phantom, removed his protective suit and killed the aliens with his mere presence.
But as it turns out, the reason the paranormal was supressed was due to an immense Masonic conspiracy and that Truman was not an eccentric but one of its leaders. The consiracy saw the nascent deep state as a threat that had to be wiped out. The Omnipresident had been a member in life as well, and turned the automated defenses of Star City and the Projects on the scientists. Fortunately, the leadership had been on the unaffected moon base at the time, and launched a daring counterattack, disabling the FDR AI and killing President Truman, though the public was told it was in a tragic sheep-sacrifice accident. In the aftermath, it was ascertained that the Soviet Union had not been controlled by the conspiracy, if only due to Stalin’s purges killing off any Masonic agents pretty quickly. The next few American presidents were kept completely in the dark of the Projects, as the Star City/Projects became the world’s new secret puppet masters.
Then in 1963, Oppenheimer, driven completely mad by now, informed Kennedy of the Projects existence and alliance with the Soviets. Kennedy ordered the personnel arrested, as Oppenheimer new he would. Star City closed the torii to the Projects facilities just in time to prevent American incursion, and the stateside scientific leadership were imprisoned. Fortunately for the Projects, a captured alien escaped containment during the purge, and the commanders in charge of the arrests were convinced of Graves’ impassioned explanation that the Projects only wanted to protect Earth. With the assistance of the won-over Pentagon, both Oppenheimer and Kennedy were assassinated. Kennedy’s vice president, Lyndon B. Johnson, agreed with the Projects’ goals and a pleasant understanding was reached. There was a minor debacle when Enrico Fermi turned out to be an alien spy, but he was put down by Daghlian. This did leave Daghlian emotionally distraught and of limited usefulness afterwards.
Disaster struck when the Star City-friendly Khrushchev was succeeded by Brezhnev, and the scientists came to a horrifying realization. The Tunguska ship had not crashed with no survivors. Some sort of assimilating lifeform had escaped and taken control of Party leadership. Stalin’s purges had kept it at bay for long enough, but now Alien hybrids marched on Star City to exterminate Earth’s attempt to build a space defense force. The Star City personnel who didn’t escape to the States through the torii killed themselves or were assimilated trying. The Russian Xenocracy also took control of left-wing but non-communist Fidel Castro, causing the alien agent to proclaim Cuba to be Marxist-Leninist. Fortunately, Cuba was contained more easily than the Soviets.
The rump Manhattan Projects were crushed by the loss. The blow lead to a polite, if bittersweet, splintering of the leadership. Von Braun and Yuri Gagarin left in Earth’s first FTL vessel to rescue sapient canine uplift Laika, lost in space on a reconnaissance flight some time earlier. Albert Einstein and his twin Albrecht left to explore the multiverse through a portal. Daghlian convinced the government to have a limited rollback of the coverup so he could live quietly, but openly, in the New Mexico desert. It took two months for the first worshippers to arrive. Graves and some other military leaders, along with Richard Feyman, lead a rump Manhattan Project still dedicated to protecting Earth as of 1965.
This is not a true secret history. The layman here has never heard of Dmitry Ustinov (erased from all records when he became a brain in a jar). Truman was considered a bizzare embarrassment of a President, and his successors up to 1963 were different. Castro was more openly anti-Communist before his turn, so his announcing of being a Communist is seen as a surprise u-turn rather than inevitable. The Daghlianites are a rapidly-growing religion in the southwest, and though the government has a scientific explanation of why Daghlian is apparently a living, radioactive skeleton, this has not dissuaded his followers. The government is also weirdly suspicious of Buddhists for some reason.
