so, some event in the piggy story doesn't make sense when it happens, like during the chapter 5 ending where the player falls unconscious due to an unknown reason and in the hospital they wake up completely fine...well...i kinda an idea where the player when they wakes up they start acting strangely(perhaps it is due the infection doing something with their mind).They start seeing hallucinations about doggy and how they could have prevented it if they just woke up in time... and overall they decided to put the blame of doggys demise of Mr p and the person who researched the cure(including bunny) and the events of the hospital would also be different and they managed to contact mr P and he came to rescue them with his helicopter.Togather they go to the outpost/plant and the then the rest of the madness unfolds.Basically the player uses bunny to hurt/kill the person there and in the end part where the Mr P fight Takes place instead of the player trying to stop Mr P,it's Mr P trying to stop YOU (and bunny)

as for bunny...well since she is infected(she says that during the metro ending cutsecne),here since she is in plant/outpost they uses a rushed cure(made from samples taken from the player)to at least slow/fight the rate of the infection spread in her.... with something NASTY side-effects like weird hallucinations(just more nasty than what the player is experiencing),fever,mid-fatigue and the player uses this to their advantage and tells her that she is either killing an infected or that she is simply hallucinating and that there is noone there but infact there is someone actually there and they are most likely killing directly by bunny or indirectly by the player.altho she is pretty hesitant tho as she hears there screaming and thinks of the player is REALLY telling the truth(again,they are not).

tl:dr,a drug addict uses another drug addict to 'oof' others cause they gave drugs to his friend and made him to be one with the drugs.
