Fiona the fox: In the Pre super genesis waves Fiona’s history was tragic always looking for money to buy food even falling in love with Sonic’s evil double Scourge the hedgehog when the waves hit Fiona’s backstory was rewritten.

Due to be rescued, Fiona never develops her trust complex and never had to fend for herself by becoming a treasure hunter and a petty thief. Leading her to not meeting Nic, Bean or Bark and not falling in love with Scourge (Evil Sonic) when he ran around hitting on every woman in sight by impersonating Sonic and never betraying the FF's in the process. This also causes the takeover of Moebius and Freedom HQ and the events related to the previous two to never occur. She instead looks for her family and eventually finds her parents, who explained their reason for moving on was that they were convinced that she must've died in Robotnik's prison camp and saw no point in staying behind. The Fox family then move into Knothole and then New Metropolis. Since escaping the prison camp Eggman couldn't make the Fiona android that Tails fell in love with. So he doesn't develop a crush on her either and instead sees her something like a cool aunt.

She also doesn't date Sonic in the new tinmeline since Scourge's attempts to win her back and make the former lover fell short Kinda scaring her off and leaving a bad taste in her mouth and breaking the evil double's heart). She instead becomes very close friends with Sally to the point of being her second best friend after Bunnie and sometimes an on and off member of the Freedom fighters.

Clove and Cassia: Clove and her young sister Cassia both lost their parents at such a young age their father died in the line of duty and their mother died to a disease similar to that of Mira Robotnik had the same illnesses sadly Cassia was diagnosed with the same disease that took their mothers life and would die around the time she would reach an adult Clove was horrified while her young sister tried to remain positive Clove then made a deal with Eggman.

Clove and Cassie are only in there for Cassie's Medical treatment Eggman lied to them about fixing.

Later down the line Cassia’s disease started to go faster as Clove was racing against to find the ancient Scarlet moon flower that blooms once every 100 years. Clove would later go after it unknown to Eggman and We say have the Freedom Fighters believe that Eggman is after it only for hints and red herrings that he doesn't believe it's real to pop up.

So when they finally snatch the flower from Clove they get an info dump on why they're on Eggman's side and everything. Hearing this and Sonic leaves the Choice to Riley who managed to get the Scarlet moon first to see what he would do.

Riley decides to give the Flowers back to Clove and asks her not to make him regret this.

Later Clove and Cassia Quit the Eggman Empire under the Pretense of Eggman breaking his side of the Contract since the cybertiation did not cure Cassie of her illness.

They appear to the Freedom Fighters for Sanctuary and after a lot of time to make sure they weren't spies or similar welcome them aboard, Aurora is close to them being a former Eggman servant as well.

Dry Bowser: Nero koopa served as Mario’s archenemy in the original timeline of Mario when the waves hit Nero became the ancestor of Bowser rather then his brother.

Chloe/Queen Bee: Much of the events of miraculous happen to Chloe however she eventually grows out of her bully phase and slowly becomes with Marinate and the others.

infinite and Gadget: Gadget and Nill (Name of Infinite in the prime timeline) are almost similar to that of Sonic and Tails’s friendship funny thing Gadget joined the resistance to save Nill from Eggman when said jackal was brainwashed into thinking he was Infinite.

Egg Boss Sherman 'Tank' the Walrus: Rotor's dad lives in the new timeline created by the waves Sherman is essentially a Mobian Ben Grimm meets Sgt. Hatred from the Venture Bros with bits of Homer Simpson. He's boisterous and hot-blooded, a goofball, and kind of a moron (he has average intelligence, but lacking common sense), but all-around jovial and friendly guy you'd wanna have a drink with.

Sherman and Boomer (Brith name of Rotor) are the quintessential "Jock Dad, Nerd Son" archetype. They don't see eye to eye on some things and have little in the way of common interests; but when the chips are down, they ultimately care about each other. That said, Sherman really likes to get into the part of playing the "evil, cackling supervillain" (his way of coping over his wife's death), much to his son's embarrassment. He fought in the Great Wars with the Freedom fighters of old and is a good friend to Beauregard Rabbot.

Wendy witch craft: Wendy takes Nagus’s role as the witch in Sonic’s magical enemy and sometimes she causes trouble for Eggman with her magical minions.

The witch craters: Hocke-Wulf, Bearanger and Carrotia are indeed apart of the Prime verse they also served as the people who used to be bully Tails by mocking for his two tails until Sonic entered his life Tails also battled the Witch craters with grace to prove he's no longer scared of them they still serve Wendy of their own freewill as they also grow up over time as well.

Conductor: Conductor going by the name 'Sir Top hat' By his friends is still the same type in canon as his even helps all sorts of people like the Mario brothers, The Chaotix and even the Freedom fighters.

Mirage Express Train: The train is still created by Eggman and still kidnaps the Conductor but however thanks to Aura talking to it the Train had a change of heart and greatly apologises for the way it acted and promises to be better next time.
