The Ectonurite in the Omnitrix was made from the DNA of another Ectonurite. The Omnitrix doesn't contain actual alien individuals, just their genetic coding.

Well, he said an Ectonurte's consciousness (and according to Wikipedia it's memory) are in its DNA. So Ghostfreak was a special case. The basic thing, though, is that the original Ghostfreak from which the DNA was taken is still somewhere out there.
