My headcanon (and also the reasons why this ship is invalid and makes no sense):
Although Papyrus eventually knew the "Mettatton tried to kill Frisk many times" incident was actually a part of Alphys's "making herself look like a hero who can help Frisk because she wanted to be useful" plan, Papyrus still hates Mettaton to the bone.
It's lucky enough for Alphys herself, since Papyrus knows her and is also a good friend with her, so he understood why Alphys had come up her plan like that and gave her mercy.
