What if they made a comic book of this? It would be called Justice League/My Little Pony Adventures, a nod to the DCAU tie-in comics that has "Adventures" on the title.

Perhaps the Justice League were accidentally teleported to Equestria by an experimental accident or during a battle against a villains' deadly weapon combined with the Flash's superspeed. Or maybe the Mane 6 and Spike were teleported to DCAU Earth via dangerous magic spell.

I can picture Tirek, Chrysalis and Cozy Glow teaming up with the Legion of Doom, using their combined powers and intellect to rule both worlds. Some of the villains might find it difficult to take Cozy Glow seriously. "Say, you remind me of Baby Doll."

Twilight Sparkle would love to visit STAR Labs.

Rainbow Dash and Flash would race each other.

Pinkie Pie would find Joker hilarious, until she sees how dangerous and psychotic he really is.

I wonder who Fluttershy would use her Stare on? Lex? Joker? Grodd? Darkseid??

Perhaps the Mane 6 would visit Themyscira, where the Amazons would be surprised to meet a group of talking unicorn and Pegasi ponies. As well as an evil centaur (Tirek).

Brainiac might show up in Equestria (in his Skull-Ship, seen in Static Shock), intend to collect every data and information form it and then destroy it. If the Mane 6 are on Earth at the time, it would up to Celestia and Luna to fight him.

There might be desperate situation where the Great and Powerful Trixie being forced to wear the Helmet of Nabu. It would change shape to fit Trixie's head.

Maybe at one point, Twilight is accidentally teleported decades into the future, and sees what the united front of the evil trio and the Legion has caused. She could encounter dark future versions of Batman Beyond and the JLU, as well as natives from Equestria including adult versions of the Young Six who joined the Resistance. Cozy Glow would have grown-up and became an Alicorn princess, ruling her part of the world(s).

Twilight also learns what had become of her friends. During the battle against the trio and the Legion, Rainbow Dash used her Rainboom to go very fast, so fast that she ended up becoming one with the Speed Force (like Barry Allen in the Crisis and Wally West in "Divided We Fall"); and she's experiencing the same fate as the Flash in Kingdom Come. Fluttershy becomes one with the Red, a force which connects and pervades all animal life and micro-organisms in the universe.

With the Resistance's help, Twilight can return to the present and prevent it from happening.

After the villains were defeated and everyone (and everypony) returned to their world, the comic ends with a meeting between Discord and Mr. Mxyzptlk. Both whom may have caused both universes to crossover in the first place. Though in Discord's case, it was part of a "test" for Twilight.
