Lately I've done some simple sketches of characters from Pokemon Special, so I'm going to paint some of these sketches.

Yup. Crystal's new clothes correspond to the HGSS manga. When the remake rolled in, they changed Crystal, the first female playable on a Pokemon Game, with Lyra, who looks closer to the HGSS style of Crystal. The reason: Pokemon Crystal was a third game, so they had to shift the styles to the Remake of the main games of the second gen, Gold and Silver. As Crystal was not in thos games, they created a new game counterpart called Lyra. But both Lyra and Crystal, as well as Lyra from the anime and Marina from Pokemon Chronicles, have her as their manga counterpart. The only case where this "double counterpart" thing is also truth (although just technically) is with Platinum Berlitz, the female from the DPPt generation: in the anime we have both Dawn and the suspiciously similar Princess Salvia. Although Dawn is clearly based on both designs, Salvia is from the high class, just as Platinum Berlitz, and is more like her personality-wise.

There was no Kotone at all: when Pokemon HeartGold and SoulSilver came in, they decided to have a new female (Gold and Silver didn't have one), so they took Crystal, but gave her a new look that they took from Pokemon Special (change the hair color to brown and presto). Unlike the other guys, Kotone, as well as Leaf from FR-LG, is derived from Pokemon Special instead of being the otherwise. Both Lyra AND Marina from the anime, as well as Lyra AND Crystal from the game, share Crystal as their manga counterpart.
Technically the other example of double counterpart happens with Platinum Berlitz, the only Dex Holder with a known last name from the original. Despite she's the base for Dawn, there's also Princess Salvia, who is closer to Platinum than Dawn, although the Dawn from the games is closer to the series' Dawn.

The only thing similar between Cystal and Kotone is their hair (A little) After the games were released, the PokeSpecial Heart Gold/Soul Silver chapters came out and that is when Crystal was given Kotone's clothes instead of them bringing in Kotone herself.
Also Leaf (Or Blue) was actually suppose to be in the original games but couldn't be fitted in. There is a picture of her with Red and Green together. She was based on that girl in the first saga when she wore the short black dress and then later updated when Fire Red/Leaf Green came out.
The only thing they share is the clothes she wears later, the people working on the manga probably didn't want to bother adding in the extra character into the manga. Kotone is simply not in it herself.
I think the anime didn't do it as a double counterpart since Jessie also had one at another point. Just another short story for an episode.

I see your logic, but there's something you don't know: Pokemon was SOLELY MADE FOR BOYS until Crystal. They didn't add Blue (green in Japan) in the first games because the makers never thought girls could like Pokemon at all. It was after the creators noted that there were girls playing the game that they added the gender option, and that was in Crystal.
About the Kotone example... that was actually what I said. They didn't add Kotone, but instead gave Crystal her clothes, because of the characters' role in the game. Kotone replaced Crystal as the female playable in HGSS mainly to make her look different from Crystal. Reason of why they created a new girl: name rule changing; as the other gender playable became an alternate NPC (you choose one, the other becomes the professor's child/assistant) and they gave them default names. Gold was renamed Eco on the series, but remained pretty much the same. However, Kotone was mad a different character from Crystal. However, to keep the Dex Holders on the same number, they turned Crystal into a double counterpart of both game heroines because the simple fact of having two heroines was enough to force a merge in order to keep the numbers on the Dex Holders (each original game has a Dex Holder, remakes have none, yet Crystal gained Kotones clothes to give a tie). The simple fact of not putting Crystal as the female playable on HGSS forced Crystal's new look. Also, the series uses the games as base for their characters, which explains why Crystal was made into Marina for the "Chronicles Movie" (as well as cameos in the following seasons of Pokemon) and Lyra appeared as an alternate character. I'm reading that the same seemed to happen with Gold: He has Gold And Eco as his counterparts in the game... and then Jimmy from "The Legend of Thunder" and Eco making a cameo on the beginning of "Zoroark: Master of Illusions" fighting against Ash with a Donphan. Weird...

Sim! Ja li o volume 41 XD Apenas ainda não li a saga Platina porque estava á espera que traduzissem para espanhol para eu perceber melhor ^^
