I think part of the reason she didn't show up in TFP (as well as other series) is that the writers just don't know what to do with her.
According to Mairghread Scott, she was going to be mentioned in the episode "Stronger, Faster" (the one where Ratchet gets juiced up on Synthetic Energon), specifically it would have been a line during the scene where Ratchet berates Optimus for his perceived lack of effort in stopping Megatron. The line would've implied that Elita had died and that Ratchet was blaming Optimus for it, something in the vein of "Where's Elita now?" Then it would've promptly been followed by Prime punching Ratchet.
However, both the line and the punch were removed because the story editor didn't want Optimus losing his cool during the scene. Honestly, though, I can't say I blame them, as the action would've been out of character for Optimus as we'd seen him up to that point.

She wasn't in TFP because if she was, then she and Optimus would've tag-teamed the Decepticons and the series would've ended.
