He had it as a kid as well so either he got into an accident when he was very young or just had/has (would have had? since he's kinda retroperspectively erased?) some genetic (or whatever the monster equivalent is) defect.

In the rain comic, Gaster is seen with both of his eyes just fine. I didn't read the description so I don't know if was intended. So... yeah. It doesn't completely add up as the other comics with smol Gaster have him like that.

So I just got into this neat comic you're doing and i'm a bit confused on the timeline.ย
Are the two younger skeletons that Ghast has in his lab clones of the two that came down from above? I haven't read all of it, but it seems to me that Ghast is a bit on the loose side after losing his entire family (assuming that's true) and cloned his two dead boys in hopes of saving the monster world. The clones being so similar to his boys in personality would throw him for a loop, which would explain his random and extremely rare moments of softness towards them.

AKA it's complicated.
I don't know how much or how little you know about the comic, so I'll just talk about its origin a bit.
This series is based off the world of Undertale, where humans and monsters waged a war. In the end, the humans won, and the monsters fled underground, where they were trapped by a Barrier. The barrier surrounds the entirety of the underground (this being said, beings can enter the barrier, but never exit it). WD Gaster (our skeletal protagonist of sorts) is a scientist, who was asked by King Asgore to find a way past the barrier, now that the war had been over for a long time. The equivalent of 7 human souls is required to break the barrier, and monster souls are too weak, and dissolve quickly.
So, Gaster took two pieces from his hands to create Sans and Papyrus, whom he intends to use to help break the barrier. Throughout the series, you can see him testing them and doing experiments on them.
The two skeletons on the surface are actually Sans and Papyrus years later. Aaand any time you see Gaster with them is an alternate timeline. Differences in timelines is a big thing in Undertale, and Zarla experiments with them, so it's easy to get confused.
You might look up a summary of Undertale, a Let's Play would probably be more accommodating. Undertale really is a very fun experience. The setting, lore, and characters are all very well-thought-out and interesting. And it's easy to empathize with them. If you decide to look into it, I'm certain they'll find their way into your heart forever. I know they have for me.

The monsters need souls to break the barrier and Asgore doesnt want to kill kids anymore, so Wingdings (Gaster) decides to create two new monsters with pieces of his hands to sacrifice for breaking the barrier
