If I'm reading Canon correctly, Alchemist Prime went off in search of Liege Maximo after helping Alpha Trion give birth to the Cybertronian race. Alpha Trion believes he succeeded in his quest of hunting down Liege Maximo, but we have no proof either way. That's everything the official media has given us thus far about Alchemist Prime, correct?
So, in order to get around my little canonical problem with The Fallen/Liege Maximo:
Alchemist Prime does indeed find Liege Maximo and manages to imprison him inside a planetoid. Primus then instructs Alchemist Prime to wait to meet The Swarm and be consumed by it and help guide it in its evolution as a species (towards being the Vok and eventually Xivus).
But The Fallen, under Unicron's orders, sets out to find his remaining brothers and destroys them. The Fallen find Alchemist Prime and they fight to the death. The Fallen is victorious over Alchemist Prime, but The Fallen's body is too badly corrupted and he is consumed by the Fires of Chaos within him and dies too.
The fierce battle between the two brothers had cracked the planetoid, thus releasing Liege Maximo, who is now free to see out his little Ascension plan.
So, Liege Maximo and The Fallen remain two separate entities, The Swarm still miss out on their guidance from Primus and remain The Swarm for a long while longer, and Liege Maximo can go off and meet Jhiaxus and birth the Cybertronian Empire.

That works, almost. If my suspicions are correct, I believe Alchemist Prime may be the true name of the one Marvel Comics called "The Last Autobot". I say this because of the specific powers The Last Autobot possessed were very much alchemical in nature. His statement of being created along with Cybertron also supports him being one of the Thirteen. The only other "issue" I see with it is that The Fallen was defeated and imprisoned before Liege Maximo.
I'd say a more "appropriate" (and simpler) scenario is that after the original defeat of the Fallen, Prima set out on his "mission, and was attacked by Liege Maximo in the latter's quest for power, resulting in the shattering of the Starsaber, and preventing Prima from rendezvousing with the Swarm. He is then hunted down, and imprisoned on the world which eventiually becomes "The Hub", where Jhiaxus (or his ancestors) find him.

If you haven't done so yet, I highly recommend you find a copy of both Exodus and Exiles. Of particular interest is the five page passage opening Part Five of Exiles running from page 327-332. As relayed by Alpha Trion himself, it delves extensively into the Thirteen, including The Fallen, Liege Maximo, Vector Prime, Solus Prime, Nexus Prime, and Alchemist Prime. He goes into the aftermath of the wars fought among the Thirteen, of when The Fallen murdered Solus Prime in a fit of rage, and conflict that resulted from Liege Maximo's treachery resulting in Vector Prime's leaving the universe for his own pocket universe because, while he could understand the fit of rage that caused The Fallen to murder Solus Prime, he could not tolerate the notion of "bot plotting against bot" the way Liege Maximo had done. It goes into how Alpha Trion and Alchemist Prime oversaw the beginnings of Cybertronian civilization, and Alchemist Prime ultimately leaving to hunt down and imprison Liege Maximo. It goes into how Nexus Prime was a lover of change, and creation, making him a kindred spirit of Sous Prime, and why she loved him, which caused both The Fallen and Liege Maximo to hate him all the more. It goes into how, following "the terrible battle" with Liege Maximo, Nexus Prime collected the shattered remains of Cyber Caliber, and split himself into five, hiding the fragments of the sword within each.
