Here, this is the most legitimate answer, feel free to start commenting.
A Pokemon egg was created from all the compressed energy from the unborn universe, and Arceus was born from the egg, which resulted in the Big Bang. Arceus was the only one, so he created Mew to create the rest. Mew made the Weather Trio to form a ideal world for all the Pokemon, and after the world was made, Arceus made the Creation trio so it could forever exist. Then Mew made other species of Pokemon, and they branched off. For example, Lugia to create the deep seas in Kyogre's favour, Ho-Oh to create the skies in Rayquaza's favour, and the three dogs to represent the land in Groudon's favour. The Lake trio were made to protect three sacred lakes that the original Pokemon came from, and Shaymin to nourish the barren land from Groudon. Thunderous, Landorous and Tornadus to help Rayquaza with the weather, and Reshiram and Zekrom were born from humans to show the difference of truth and ideals.
You can have your opinion, that's what I think. Arceus is the true creator of the universe, but Mew created inhabitants.
