Probably because he's always inventing stuff and taking care of Bonnie. Probably the only reason he left the gym was because of Clembot.
(All of those explosion-prone objects have to come from somewhere.)

Don't forget Gabite. I saw a shot of a head-munching Gabite in the preview. might be Ash's.
As for Clemont, he might not of been a Gym Leader for very long. Maybe about 2 months before the Clembot incident. Plus Gym Leaders probably get travel perks, like easy access on flights to other cities, meaning Viola and the others have ways of avoiding the new guy.

Ash only owns a Gible so it's unlikely that it'd evolve off-screen or away from Ash
That stuff would only happen after a Pokemon was released/given away/left somewhere for ages e.g. James's Victreebel or if the character has been away e.g. May's Venusaur
