The beginning isn't rushed, so there's more meat to the storyline. Also, certain characters get more development, like Lust, while others don't, like Yoki. Wrath (Brotherhood) is called Pride here, with Wrath being a child, a child that can best be described as "The Anti-Edward". The villain is subtle, thematically psychological and a superb representation of mankind's worst qualities. Above all else, however, the Philosopher's Stone has infinitely greater importance than ever, a major flaw with Brotherhood.
In other words, GET THIS ANIME! It's the best thing I've seen in ages. It's like a really deep, meaningful and great classic work of literature in anime form with lots of emotional depth that Brotherhood lacked and an ending that treats its audiences seriously.
