Godzilla and Mothra are portrayed in the Monsterverse to have a special symbiotic relationship, allowing them to communicate over extremely long distances and to aid each other in combat even after death. Symbiotic relationships are not a fictional concept, they are real relationships that have been observed in the animal kingdom. If you look closely on Mothra's wings, The pattern resemble's Godzilla's eyes to show that they share attributes in body composition and their species have known each other for millions of years.

For me, This ship works because they both restore balance to nature and will defend their home at any cost. I got into tears when Mothra shielded Godzilla with her wings and sacrificed herself to let King Ghidorah kill her so that her energy would be transferred into Godzilla. She still fights along side him when her wings can be shown while Burning Godzilla uses his Nuclear pulse 2 times on King Ghidorah.

If you find this ship too weird, I do need to remind you that there are people in this world who ship a fox with a bunny or even a goat with a skeleton so ships have been weird before, I don't see the big deal. It's honestly adorable to see Godzilla and Mothra together.
