I used a combination of Photoshop 7 and Fire Alpaca. I do line art and base colors in Fire Alpaca and line color (+ shading in other pictures) in Photoshop.
My version of Photoshop is about a decade old, so you'll probably want CS6 or something. Fire Alpaca, however, is a free to download program. You can check it out here: [link]
