In the american release he was called Blue, because Red & Blue were the first pokemon games in the U.S. (player and rival: Red and Blue.) However Red and GREEN were the first games in Japan (Player and Rival: Red & Green), while Blue was released as the third of the 1st gen games.
Because of this, the manga called him Blue to match the in-game character's name.
If you look at the official manga character art, you'll notice a running characteristic in the main characters' eyes: Red has red eyes, Green (Blue in U.S.) has green eyes (even in the U.S. release), and Blue (Green in U.S.) has Blue Eyes. This continues happening in the cases of later main characters.
Notably, I did replace the text that called him Blue on this page with the name from the Japanese version, but only to match the original names.

In Japan Red and Green versions were released.then the enhanced blue version was released. in the US it was just red and blue. I'm using the original names for the characters here
