That's because Dr. Manhattan was originally going to *BE* Captain Atom. When work on The Watchmen began, DC originally was going to let Moore & Gibbons use the old Fawcett Comics characters (Blue Beetle, Captain Atom, etc.), but then Crisis on Infinite Earths happened first, and DC rolled the Fawcett characters into then-current continuity. So The Watchmen script was slightly re-written to include the new characters (Dr. Manhattan, et al). So, actually, Dr. Manhattan resembles Captain Atom.
