Both do have confusing elements. The comic book Cobra Commander was sort of a bad ass as one would expect the leader and founder of a HYDRA/SPECTRE clone to be, but he was just a used car salesman who, as Mr. J would put it, had one bad day. The cartoon CC, meanwhile, was a scientist turned agent provocateur for an ancient civilization hidden in the Mountains of Madness, as one could imagine the founder of an international terrorist group with advanced science should be, but was a told coward and wimp!
