Even when this happens, you have to give Homura some credit that she did do this to protect Madoka. Even if Homura was taken by Madoka in Rebellion, the Incubators would have tried to find another way to control Madoka and start up the witch process again somehow.

Depends a lot on whether they come at each other as loved-ones-turned-enemies, as "I don't want to do this but you leave me no choice" enemies, as "this is for your own good" enemies or if one's something and the other's something else, I think.
One thing's pretty sure...if they really have it out with each other, however epic the music, it would also have a pretty sad undertone.
