She can take out some of the beasts in the Everfree, yet she can't defeat two idiot thieves who ran away from a timber wolf?!

Everyone has flaws. Applejack is interested pony. Sometimes she can be a little strange, crazy! All factors depend to environment. And sometimes, we can make decisions which looking very strange. If Apllejack get to stressful situation, she can make such illogical decision. Nature controls everything.
