It's a matter of Brain vs. Brawn; Kong has intellect & problem solving skills/abilities he could use against Godzilla to turn the tide in his favor.
But Godzilla just has brute strength & fights with ferocity & raw power alone .. but true Godzilla does exhibit some intellect to a degree .. however if he's angry enough then he will just fight using strength to overpower his oppenents/enemies in a fit of rage.
