A Wartortle's tail is covered with a rich, thick fur what deepens in color as it ages. Due to the wide spread belief that a Wartortle may live 10,000 years its fluffy tail has become a popular symbol of longevity. A Wartortle cleverly controls its furry ears and tail to maintain its balance while swimming.
While many Harry Potter Pokemon crossovers do not include a wizarding community in the Pokemon world it would make sense for Wartortle fur to be a common wand core. Living ten thousand years (or rather, long enough to be exaggerated by awestruck mortal humans) would not be possible for something without powerful magic. Wartortles are rare enough to have value yet common enough for Prof Oak to almost never run out. Thus a not too difficult wand core to acquire yet magical enough to make a wand of.
Some reasons why normal cores wouldn't work. Unicorns, in Pokemon, have flames for hair... Not suitable for wands. Pheonix feather... Moltres is one of a kind, is very violent and again has feathers mostly made out of fire. Ho-oh might count but not real sure who'd get close enough to get a feather. The dropped feathers are not common enough to have a reliable supply of.
Dragon Heart Strings... Do you know any dragon trainers that would let you kill and then cut open their beloved dragons' bodies to pull out their hearts? No? Who would have guessed?
As for some slightly more uncommon wand cores (canon and fanon):
Veela: May not exist in Pokemon... Blaziken feather/ hair?
Kitsune: Ninetails fur would be a bad idea... Well, unless you want a curse placed on you and your descendants for 1000 years.
