Well this has got Mario is a sad no win scenario. Like it or not, he has to save Bowsette because as the hero he is duty bound to save maidens in distress. Not to mention he also has to save Bowser when he's in danger and it isn't his own fault.
But Mario also has to obey the wishes of his princess, so if saves Bowsette, then he will be committing an act of treason against Peach.

Well, if he saves Peach, then he's disregarding her wishes...if he leaves her, then Bowsette technically wins.

Seems more like its Bowsette who needs to be saved, and as the hero Mario is obligated to even save his arch enemy. But doing so would be disobeying Peach's wishes as you stated.
