Description
Let's say this. It took me over a year to realized that I was writing more of a mystery nuzlocke over an adventure nuzlocke. I am not all that surprised because of my storytelling habits and it's kinda where I start off with in writing. I decided to make a timeline and give you all the hints to solve that are present in the story to you all mostly to clear the confusion I've seen in when I reread my comments but also because I kinda want you guys to understand what's behind the story. As of now I changed my smack jeeves genre for Systematical Error to gaming, mystery, and science fiction. I suck at comedy.
Ely Hint's:
Ely is turning 17, turning 18
She did not play Pokemon Ruby for 7 years (age 10)
She started playing at the age of 7 years old.
She dislikes being mentioned that she’s turning 18.
Replaying the game for “good old times” and things are “hectic at home”
Ely’s family is divorced and haven’t seen her brother for years.
Ely and Richard found and friended each other on Skype a few years after the parent’s divorce.
Ely and Richard promised each other that they would meet up again at the age of 18
Richard passed away 2-3 years prior the story after the promise was made.
She received an C.I.N-Dell (artificial intelligence thing) for her computer as a gift from her mom.
She trashed the first one into the trash bin and made a second one that looks like her brother (only with blue hair like all C.I.N-Dells)
- Only mentions that Richard and her are separated and never dead.
G.M:
Compare character sheet heights.
Is not a player, NPC, nor pokemon.
Seems to have full control over the game.
Can jump from a place outside of the game to different ones and back.
Never was called G.M by anyone, only me. Also check the meaning of "G.M"
Was lonely for a long time.
Concern.
These hints should be enough to solve or at least mostly figure out who G.M is and what's going on in Ely's head. If you have any questions, I'll be sure to answer ^^

As for lamentedguide's question:
The game world and it's original rules: Pretty much it's a SAO thing in simple terms. As for rules, it used to be your standard pokemon rules when you play it normally. Don't bike indoors, catching whatever you want, single player game.
The changes are listed above in the timeline. In the next chapters, I'll be setting up something to use as a patch note update-er, much like what online games do. Overall, after the nuzlocke patch came in, it all changed to a pure reality *as mentioned in earlier chapters*. Meaning, anything Ely and her squad do will have consequences, all "NPCs" have free will and are not bound into one place (which is why Norman is missing and Magma have more powerful squads running around doing dirty work) and all have their own past (besides Rudi and Blaze who know that they are game code and don't have one.) There are some hiccups but that's mostly because of G.M's sloppy coding (like with the whole respawn thing.)
Feel free to ask me more!
And next is a catch up with May.

Hahahaaa, I can't hide anything from Seto Kaiba. It's impossible.
But yep, everything but the last two comments are correct. You are right about it not being about vengence (because that would be boooooooring and cliche~) But some minor things contradict what you said from the theory and above but i like the direction you're tsking. This mystery is gonna be a fickle one ; D
Mind if you or I hide the comment? I want to see what others pick up with out the blocked texts being bluntly there (they have to work for it too!!)

when i searched for the meaning of GM in the urban dictionary, it literally meant bullshit.
G.M is so fucked up that even urban dictionary knows it

Did you mean to leave the first part of the G.M.'s timeline legible?

Somewhat not really, it's still pretty hard to read

"As for lamentedguide's question:"
Me: omg sempai noticed me!! X'D
But, um... not to throw another big question at you, but doesn't that mean Ely's been comatose this entire time in the real world? It kinda makes me wonder what's been going on over there this entire time...

SENPAI NOTICES A LOT OF KOHAIS
Just senpai is too socially awkward and such a slow reader 8'D
As for the answer-
Yes! She kinda is in one. Rustboro is where I explain quite a few things and set of the story even more so what's going on with her body back at home will be mentioned. Overall she'll be fine~

Hm...looking at all your hints (and the comments), it's pretty clear that the G.M. is the C.I.N. DELL Program Ely created.
From what I can gather, Ely is pretty good at coding, right? So I bet that Ely didn't just make that A.I. resembled Richard, but she probably coded his personality, memories, and behavior as she remembered him. But of course, it wasn't enough. From that point, this theory gets messy. G.M. could be so modified to the point that he could basically be the quintessential "evil computer" villain, but I'm willing to bet you're planning on something deeper.
If Pokemon was one of Ely's favorite childhood memories, AND since Ely's got a growing up phobia, I bet G.M.'s trying to literally make Ely's childhood a perpetual reality, but at the cost of her freedom (she's trapped in the game), the lives of the game's inhabitants, and possibly even Ely's life (since she's comatose in reality) - it's a sort of virtual, twisted Neverland for Ely

Holy cannolis, this theory XD
As dark and cool as it is, nope. It's kinda the opposite of what the story is about.
Still a cool theory~
I suppose you are over looking one fact in the extra comics and the last few sentences of the timeline.
If you really are trying to ruin someone's life, and are friends with someone who can make your target a bigger living hell, why would you try to stop them?
This may help out a tiny bit ;D I am a fan of Umineko, a mystery series that hides elaborate elegance behind horror. Im not doing the exact but it's something i like to referencd

Heh, I guess that theory DID take a dark turn there =_='
I was thinking more along the lines of Matrix and Inception rather than Umineko

It would be an awesome story plot for a psychological horror 8'D
I get it since this is scifi and not a magical fantasy~ but allas laziness

Well.. the hints where pretty obvious XD
The only question for GM left is why 8'D
Halfway hinted out but needs more brain juices to piece it together.
