my sai is like that too, you gotta have a solid colored background layer and have it hidden when you save as the second png option to make stuff transparent :0

For me, when I click Save As, and I select .png, two options come up, and I click the second option.
But now, I upgraded my SAI and I have two copies of it on my PC, and when I use the upgraded one, it won't let me have a transparent background, so I would have to save it as a .sai file and open it up in the first copy of SAI I have and save it from there. I don't know why I have to do that...

Ugh, it gets annoying sometimes.
I also use Pixlr to make something transparent.
