Atlas was made by an Unknown Corporation and was incubated in a facility where he was created. This Unknown corporation specializes in robotics and chemical manufacturing.

when wind caught that a troop agent was investigating this unknown Corporation they sent out Atlas to destroy the agent. That agent was young man named Duane Delfino
aka Cyber X . They then fought and Cyber X successfully defeated the AI. Cyber X took the AI to Troops headquarters so they can hack his brain and locate the unknown Corporation but sadly the memory of the AI was wiped as well as its AI core.

Professor Grid had an idea to rebuild the AI, give it a new energy core, and reprogram it's thinking. When The AI regained consciousness, the first thing he notices is that he had finally gained the ability to make his own directives and it was Cyber X that named him Atlas.
