I think my favorite was the mini-boss in the Water Temple. Hate the temple and Boss but love the miniboss. I think that for the age the game was created in, they did very well in making DL appear from below in the water, him jumping onto the blade (most hated attack), and the gradual materialization as he learned what moves you were doing.

Yeah - I love how out of place that room is from the rest of the temple too. Such an unexpected turn. Was really effective!

Oh my gosh, I hated the Redeads in Castle Town Square right after Link awakens from the Chamber of Sages and awakens as the Hero of Time. Its so freaking hard to get back if you don't know the game well enough and if you don't get the Sun's Song as a child in the Graveyard. A lot of newbies don't know this and it's kinda funny to watch. "I need to go to the temple to meet Sheik but these. Frekaing. Redeads. Keep. Killing. ME!" *proceeds to be killed again* "AAAAAAAGH!!!!!"

Apart from being technichally very good, I love how, upon looking at the picture, you just remember the moment when you shoot the arrow. The composition, with Link against the sun, just makes the message come across perfectly. And then the colours make it really pretty, it's like if you were there
