One thing that always got me about this is that if Booker allowed her to drown him... Weren't they BOLTH committing suicide in some sense? You'd think she would disappear along with all the other versions of her too...

No she actually was unaffected. She didn't disappear because there was another Comstock still alive. "The same quantum superposition that saved her from blinking out of existence after the drowning of Dewitt also left her the last Elizabeth and last Comstock." (Bioshock wiki) There was a Comstock left after the end of the game, the one at the precise moment he took Anna from Dewitt. This kept one Elizabeth alive. So she is still alive at the end of Bioshock Infinite in a sense.

in a way she does, the gamers are left to infer that with the final piano note, she disappears but the scene cuts out. I think the creators wanted it up to the gamer to decide if she's really gone or not. (I like to believe she lives within possibilities, like the Lutece twins, and is now immortal ^_^ )
